Beschreibung:

We want to implement an efficient spatial Gillespie algorithm. The project involves (i) implementing the existing algorithm (ii) looking for alternate algorithms, e.g analogous version of the traditional next reaction method in the non-spatial case and (ii) devising appropriate spatial tau-leaping (Euler) methods. Depending on the need, the tau-leaping approximation can be done for both the reaction and diffusion part or just on the diffusion part while running the spatial-Gillespie for the reaction part. Considering the different timescales of diffusion and reaction steps an improved performance can be obtained if the diffusion and reaction steps can be appropriately decoupled. The Gillespie algorithm is more coarse grained than a particle tracking algorithm, therefore it would be nice to allow a switch in the simulation from the detailed particle tracking to the faster Gillespie algorithm (and vice versa).
